The display option offers many different ways to select components of a protein.
Set residue color
Explanation
Select solid color
Changes the color of the sequence to the desired color chosen from a color palette
By residue type
A rather arbitrary color scheme with a wide color assignment range for all residues.
By hydrophobicity
Color changes from red to blue, which corresponds to the change from hydrophobic to hydrophylic side chains.
By position conservation
When this option is selected, sequence conservation in the displayed alignment is evaluated and coloring is applied, so
that the warmer colors correspond to more conserved positions. When a representative structure is loaded, this option
can provide a quick way to find conserved structural features.
By chain
When a structure is composed of several chains, each of them can be marked with different residue colors. The specific colors
can be user-defined in Preferences dialog. When a large structure is displayed, this type of coloring can provide a good way
show the domains present in the structure.

Set to default
Resets all the color changes made in the sequence to default colors
